So MAF isnt the problem, we also removed the egr and coded it out (done by professionals) and the problem still consists. The problem could be the valve not closing?

Given the MAF and EGR are ruled out, Yes, the issue could be with the swirl flaps not closing properly, faulty glow plugs or control module, or an injector causing poor cold combustion.
