Interesting. How does undervoltage affect the brake calipers? Is there a way to test the voltage regulator myself?

Undervoltage can affect the ABS module, which controls the brake calipers electronically. A faulty regulator can cause inconsistent power delivery. While you could test the regulator with a multimeter, it's best left to a workshop. It can be tricky and dangerous if you don't know what you're doing. Faulty ABS can be dangerous.

Turns out it was voltage related. The workshop confirmed and replaced the brake rotors and disc brakes. The brake fluid was flushed and refilled. Total cost 240€.

I have a Skoda Citigo too. I had similar strange feedback with the brake pedal. Check the voltage regulator. If it's faulty, it can cause undervoltage issues that mess with the ABS and braking system. The squeaky brakes might be a symptom of that as well.
