Skoda Fabia Headlight Cleaning System Issue

So, if the headlight cleaning system's pump is the problem, it could stop the windshield washers from working too? Is there a specific place I should check for this cable fault before taking it in?

Correct. It is often the case that the pump or relay is shared or connected in a way that a fault in one affects the other. While I cannot provide specific locations without knowing your exact model’s wiring configuration, inspecting the wiring around the pump and relay for corrosion or loose connections is advisable. If you lack confidence in electrical diagnostics, I recommend seeking professional assistance from a qualified workshop.

It was the headlight cleaning pump cable! The workshop confirmed the connection was faulty and repaired it. Now both the headlight and windshield washers are working again. Total cost was 165€.

I also own a Skoda Fabia and had a similar issue last year. If your windshield washer system is malfunctioning alongside the headlight cleaning system, it is likely an electrical fault affecting the pump or its relay. Since both systems might share the same pump or at least be electrically linked, a problem in one can impact the other.
