The engine starts fine. It seems to be only the remote locking, unlocking, and keyless entry. Could a dead key battery really be the only thing causing this?

Yes, a weak key battery often causes those symptoms. Given the car's age, it's likely. But if a new battery doesn't fix it, you might need to take it to a workshop to check the key's transponder and the car's receiver unit.
