Wow, that sounds frustrating! I've got a CT200h too, and while I haven't experienced the exact same issues, I did have some weirdness with the gear shift a while back. The gear indicator would flicker and sometimes show the wrong gear. Did you check the shift knob itself? Sometimes those can get loose or have some kind of electronic issue since they're connected to the system. Also, is the check engine light on?
